The naked man has been sitting atop the crane on High Street in Thomastown since 1:45am.
Emergency services were first alerted to the incident after receiving reports of a fire at the construction site.
Fire crews responded and extinguished the blaze, which police believe was deliberately set.
While on the scene, officers spotted the man on the crane, where he remains.
